The NBPD isn't a small force that can just be taken out with one swing, and they would be aware of the size of these forces thanks to their time in New Amsterdam. It would be difficult to tell off of one encounter whether this would take out all of the corrupt cops (safe to say that the answer is "no"). To give a clearer idea, New Beijing is larger than New Amsterdam both in size and in population. By default, there would be far more officers, with some more predatory practices happening in the forgotten levels of the city. Intervention would be a less serious offense and may be more effective in the long term. It would also come with Jyn and Marcos helping these people find ways to stand out less, and may overall be more fulfilling for the characters.
We're thinking less that the consequences would be them losing their jobs - that's an obvious one - and more that they would be sent to the orbital rehabilitation center in space, forced to live out a sentence until they're put into labor jobs on Earth. Obviously, the Displaced intervening could get in the way of this, but Jyn would likely still have a warrant out for her arrest. The reason for this is because, as you've explained, you intend to have her disable the officers, making it so they can't work anymore. Depending on what she does, the officers would be right back out after a brief stay in a medi-unit, though a more minor injury would still heal twice as fast as they might in another world.
Previous arrests in our world were either of characters doing some naughty things in public (and thus, not on the permanent record) or people without identities. In the latter, you can't book someone who doesn't exist, so it's led to some sneaky NPC intervention to save them. In the case of Jyn and Marcos, that wouldn't be the case. They could potentially take deals with Cassius to get out of trouble once they learn about the warrants for their arrests, but then they would have to fulfill that deal.
